When I was stationed on one of the 4 subs I was on from 1984-1999, we used regulation footwear (working boots or dress shoes) while in port. Out to sea, everyone wore canvas sneakers with rubber soles for comfort and to reduce the noise of our footsteps on the decks.

I think you are thinking about glass bottom tourist submarines. This is a boat with a lower underwater deck that has a clear Plexiglas hull so you can see coral and fish. You usually have to wear socks or go barefoot on these so shoes don't scuff up the Plexiglas. Everyone in the Navy wears a uniform, which includes standard issue shoes/boots. The only time you don't wear them is when you are sleeping or showering on the sub.
