A two cylinder motor is inherently balanced somewhat better. Both engines have counter weights to even out or correct the the centrifugal forces of the connecting rod and piston going up and down. The other issue is when the air fuel mixture ignites an extreme shock drives the piston / rod toward the crankshaft. The counter weights absorb the pressure to cancel part of the vibration.

A twin cylinder motor has two sets of counter weights. The firing pulse vibrations are absorbed more than a single cylinder motor. Multi-cylinder engines generally run smoother and are able to run at a higher rpm.

If the combustion chamber is shaped correctly and the valves are located in the cylinder head air fuel / exhaust savaging is much more efficient. Comparing a valve in block motor to valve in head engine of the same cubic inches the latter always produces more power. Hope this helped somewhat.

I would think the one with smaller cylinders would run at higher RPM's. The bigger cylinder would probably give you more torque. But it's not just the cylinder that's in the engine you also have the factor of pistons, rods, valves, crankshaft, etc. Check out howstuffworks- engines.
