Its historical. Companies that are contracted to make submarines usually call themselves "<something> electric boat" or some variant. Submarine is a big word and doesn't roll off the tongue well.
At first they were not classified as a ship because they did not cross oceans. A ship can cross an ocean. Then in WW II when the U boats from Germany came across the Atlantic we ended up adopting the boat classification even though now they do go all over the world. Untersee ship does not sound right..
