Reliability should be comparable. Hondas tend to handle a bit better, and seem to hold value a little better (Toyota is still excellent in that regard), but they're more likely to be stolen, especially if you get a performance model. They're also more likely to get some brain dead asshole telling you "you need to get some tyte modzzzz!" There are no domestics that compare to a Civic or Corolla. If you were shopping larger cars, you could say "buy domestic!" but don't bother with them in compacts, especially not new ones.

From a reliability standpoint in my experiences Toyotas tend to be slightly more reliable than their Honda counterparts but truthfully in the long run the differences will be negligible. From a resale standpoint the Civic has the edge. The sportier feel of the Civic plus the following of the sport compact scene have kept the Civic's resale values up, plus Honda as a brand is known for its low depreciation.
Civic is better than Toyota, because of it's resale value and reliability!
