i got a 05 altima with radio controls on the steering wheel, i know if i put an aftermarket cd player in they wont work. so should i just hook my system up to the stock radio or not. does it already have a place for the rca cable.

You can get a line level converter at Circuit City for about 20.00 or so. It taps into your speaker leads and converts the signal to low level RCA input to your amp.

There are adaptors out there to retain factory steering wheel controls but I have never had them be very reliable and they are a pain to program.

This doesn't answer your question, but terrestrial radio is so done. If you got Sirius satellite radio, you would never listen to conventional radio again. Every single person I know that switched to Sirius is thrilled with it...you should at least check it out. As far as your question, did the car come with a CD player? Keep the stock radio .If you want to keep the steering wheel controls AND satisfied with the facilities of your stock radio, then keep it.
Just use a converter to convert your speaker out to line level RCA out so you can connect it to your amps and accesories. You also need to find out if the stock head unit have a kind of remote turn on line to switch on your amps, if not you have to install a switch or connect the remote turn on input of your amps to car's ignition/accesories output.
