I have a 560watt 4 Channel amplifier and 2x 400watt 6'9s and a 560watt amplifier. Will it still run with the Subwoofer and the 6'9s without buying a second amp?

If it's a 4 channel amp, run the 2 6x9's on channels 1 and 2. That would be 4 ohm stereo. Run the sub off the other 2 channels. If it is a DVC sub, run one coil to channel 3 and one to 4. If it is a SVC 4 ohm sub, run 3 and 4 bridged. Check your manual to make sure the amp is bridgeable. It should sound great. If you have crossovers built into your amp, be sure to use a high pass on the 6x9's and a low pass on the sub. If you don't have a built in crossover, adding an external crossover for the sub would be a good idea. Crossover frequency should be about 80 to 150hz for the 6x9's (if they don't sound clean when the system is loud, increase the frequency) and don't go over 150hz with the sub or you will pick up vocals. It will run the speakers and the subwoofer. Unfortunately, it will defeat the purpose of having a subwoofer. It will essentially turn the sub into a loud speaker and diminish the base. I am pretty sure you can add filter, but you are better off getting a single or 2 channel amp to run the sub(s) and use the four channel to run the main speakers.Yes, you can run the all the 6x9s on channels one and two, by doing this you will drop your amps impedance down to 2 ohm stereo. you will have a little distortion but keep your gain control down and you will be fine. Then you can bridge channels 3,4 together for the subwoofer.
