2000 Jetta missing radio,could that be why moonroof and windows dont work?

I bought a 2000 VW Jetta that had the factory stereo stolen because of that the mechanics told me that the anti theft kicked in and disabled the windows and moonroof, is this possible? And if it is do I have to replace it with a factory stereo or can I go after market? Tahnks any advice you can give would be great!
