Assuming there is only one sub, and 2 ch amp, the best way to hook it up is to do a bridged connection. That way the amp would deliver more power to your sub. In case the amp is a 4 ch, you should bridge it anyway but still can handle a second sub, both with a lot o power. And for the car wiring is ALWAYS IMPORTANT to separate power lines from signal lines to avoid distortion due to the current flowing through the wires causing electromagnetic fields interfering with the speakers signals.

you didnt say if the sub is single or dual voice coil and what are the coils 2 or 4 ohm and is the amp a mono or 2 ch need that info to give you best answer as for the rca yes you should run them on the opposite sides of the car to reduce the chance of any interference
