I have a new amp and subwoofer but I already have a stock sub that came withthe car.?

Can I hookup the stock sub wires into the amp and amp to the new subs? I also have stock stereo system so is there a way to connect the stock stereo to the amp or do I need a new deck which I dont want to do.

The second part "is there a way to connect the stock stereo to the amp or do I need a new deck" -- Yes, it can be done, but how difficult it will be is the question. If there is a wiring adaptor, that would be the easiest (check Crutchfield for adapters).
If none is available, it can get tricky depending on how the factory amp is wired. In that case, I'd have a local stereo shop do it (not Best Buy or Circuit City or similar places, but a shop that specializes in stereos).

as long as you have rca jacks you can connect the stereo to the amp, also you should be able to connect whatever subs you want to use to the amp also. if you don't have rca jacks then you'll have to get a new deck.

There is a way. but if i were you i would get a new deck. Your stock will not fully push your amp and subs. your deck need to be at least 50wx4. Believe me if you get a new deck, you will not regret. i did the same. I bought all Rockford Fosgate and no deck. It sounded cool, but it was not pushing my amps and subs to its max nor peak.Then i bought a new deck, and believe me when i say it HITS! its sounds much better,louder,clarity and all that. OK check it out, you can't connect the amp to the existing wires in your car. The reason, is because those wires are designed to run with that factory amp. Normally those wires are very thin like 10awg or maybe even 12awg (the lower the number the thicker the wire) an aftermarket amp requires something a little thicker like 8 awg or 4awg some even 4 or 2awg, they are designed to give you more power so they need more power. you will need to run a seperate power, ground, remote wires for your new amp.

Second part: You can run your entire new setup to your existing factory radio. You dont need 50X4 or any specific power rating! all you need is an output from your radio (RCA Jacks). Now if my calculations are correct you probably have one of three cars FORD,LINCOLN,MERCURY (because they are the more common with facotry subs) none of these radios have and RCA output so you need to make one. You need a LINE OUTPUT CONVERTER its a small box that has two wires comming out and two RCA jacks on it the wires (one +, one -) you need to tap into any speaker lead behind the radio. This way you have an audio signal, then you plug one end of the RCA jacks into the box and the other into your amp. Its actually easier than it sounds, you can go to best buy they sell these converters $24.99
