They will dyno tune it to get the most from what you have, with the fewest new parts possible. Recurving a distributor, the best spark plugs for the application and heat range, the best tuned your carb or fuel injection can get, best sparkplug wires and ignition coil... they have the experience and the test equipment to do the most for what you can afford.

-Catback exhaust (do it for the sound, not for the power)
-Intake Plenums (I've seen dyno sheets that say they add power and sheets that say they cost power, it wouldn't trust them.)
- Shorty Headers (have you seen the engine bay? if you're going to do headers do full length, either way its alot of work.)
- MAF sensor - the stock one is huge and very accomodating. Only upgrade this if you've switched engine mgmt systems and they require it.

The best mods you can make, in my opinion, to a 99+ GT are either a power adder or gears. A power adder will cost several thousand dollars, superchargers ($3-5k) and a little more for a turbocharger ($4-7k). Thats just the cost of the kit. You'll need to install it, tune it, and take care of all the little details. If you do you'll be rewarded with anywhere from 80-150rwhp without touching the rest of your motor. Some can make even more power if you get a little bit crazy with it.
Gears are also a good mod and are alot cheaper (about $500 installed). They really wake the car up and make it fun to drive without touching the engine.
