The 5.4L and the 4.6L SOHC V8s are from the same modular engine family. However, the 5.4L with the longer stroke has a higher block deck height, which would result in some upper clearance issues, if you attempt to swap one in, where a 4.6L normally resides. This would also mandate the wider 5.4L specific intake manifold. The PCMs are not interchangeable. The cylinder heads do interchange.
