-not to be used for racing-just for boost & bragging by daughter going to college. She has been advised that super-charged is better than turbo-charged plus Cobra brakes, Flow Masters, and better tires. What opinions and recommendations does anyone have?

Well it will only improve cars resale. Turbos put out alot more powew, and last longer. Most people use superchargers on mustangs and the G.M. sports cars. Superchargers are also cheaper. Upgrades in brakes and tires can only be a plus! Flowmasters will give it a mellow rumble.It will probably lower but it depends on the buyer if you have a warrenty you will void it. ford will let you put a supercharger made by them without voiding the warrenty though.

Now if you sell it to a person not a dealership it might not matter, usually if someone is buying a mustang then they want power so that will be a nice feature. But the second you touch the engine you will void the warranty and you will be on your own.

Be careful the dealership i work at gets these all the time. Not saying you will but we get kids all the time who buy a mustang gt put the chip in it and a turbo or super charger and realize they can not afford the maintenance on it alone and have to return it. But it does add allot of power :)

So yes if you plan to resell back to a dealer it will most likely lower your value if not keep it the same as like the Kelly blue book (as the dealer will probably strip it off). It will not Raise it. But to another person they might like that and raise the price.
