I am eventually getting an Eisenhaus exhaust system for it. I was wondering if it would be worth getting a magnaflow muffler or something until I can get the system?

If you don't mind working on your exhaust system, having the down time, and spending money twice, then might as well. FWIW, I think you oughta wait and replace the whole system at one time.
