Staten Island was the last to join New York City and remained rural for many decades - up until the period after WW II.

With so many tunnels criss-crossing the Hudson River, building one would cost tens of billions of dollars. Staten Island does have its own commuter railway system but that doesn't connect anywhere else. Also, adding another tunnel to lower Manhattan would create its own share of security issues. I'm sure that building a tunnel can be done engineering wise - the money and the desire aren't there.
