Subways are expensive because of the tunnel. A double decker train would need a taller tunnel, which would make digging the tunnel more dangerous and expensive. Speaking as a passenger, I'd rather have them dig twice the number of tunnels and run twice the number of trains rather than just make the tunnels twice as tall. Most Amtrak trains I've seen are already double decker and they sometimes go through tunnels so it's obviously possible.
