Question:
so I ran the wire from the alternator to the positive battery terminal. No Luck. So im guessing it must be something in the harness ( the wire from the harness that plugs into the alternator?) also there is a wire from alternator(batt.) to a relay or the ignition, that looks like it was repaired, what is that for?

The wire that looks like it might have been repaired sounds like a fusable link. You should check it for continuity and replace if it is anything other than infinity.
