If Bondo has only just been wet for a brief period it should be okay. If it was subjected to many days of rain before getting primered the Bondo could absorb some water down to the bare metal underneath and cause rust. If not, let it dry out really well and primer it. I have wet sanded Bondo and dried it out thoroughly with no problems.
