Glass will not be etched by sulfuric acid. Hydrofluoric Acid is the stuff that will do it. My best guess is that you have Sulfate Deposits on your windows(hard water stains).

Find a bathroom cleaner that uses phosphoric acid. Get some fine steel wool(believe it or not it won't scratch the windows). Spray on the glass and scrub(not all that hard either, light pressure). Then wash off with lots of soap and water.
