The water is under my spare tire in the trunk and on the passenger and driver's side (on the floor) of my backseat. Sometimes the water alternates sides and sometimes depending on how heavy the rainfall, it shows up on both sides.

Another possibilty is the rear glass seal. A poorly sealed rear glass could cause all those locations to fill with water. One way to tell is to tape a garden hose to the glass in various locations and see if water enters vehicle.A trunk seal wont let water into passenger compartment...and a perforated floorboard would let water in..and right back out..thus no standing water.

Your trunk seal is probably worn out, it can be replaced.You could have holes in the underneath of your car. If you live in a cold area and they salt the roads, if your undercarriage isn't protected, the salt can eventually "eat" through the metal. Try waiting until everything is dried out, then go through a car wash where they power-spray under your car. If it's damp afterwards, you will know.

Most likely the trunk seal. Open your trunk and check the seal all the way around, either it is torn or lost its resiliency(squashed down) and won't return to full shape. Get a flashlight, get in the trunk and have a friend spray water on it with a hose and you will find the leak. Then have your friend open the trunk and let you out.I figure the rain's the cause. :-)
