That's weird. Could be a hole in the pickup tube. When the fuel drops below 1/2 it starts sucking air..fuel pick-up in tank or contaminated fuel.

The only thing that would cause it to run rough based on the fuel level is a hole in the pickup. I would start with air and fuel filters.
