After several days of getting the car to the point of starting, it now runs poorly. There is smoke from the tailpipe, might be from sitting awhile.

There is no such thing as a battery sensor. The battery light that comes on is because your alternator is not charging. 100% positive that a new alternator fixes that part of it. However, with smoke you have other issues if it doesn't clear up once it is driven. A Neon with 160K is almost sure to have head problems. Charge the battery, replace the alternator, and see what you have after that. GOOD LUCK!

yes, the electrical sytem is a possibility, but it wont cause rough engine running like that. Chances are, its your cylinder heads, gas intake, carb, or just fluids backed up. It might also be the belts if they are old.it also might be the pistons themselfs or the exhaust system. At 160K, the alternator is a good bet. I'm confused that it runs well when cabled to another car, but I guess that just means that it's both your alternator AND your wiring, since the battery is new.What is the difference between an engine code of Z17 DTL and Z17 DTH?

The reason you have such poor running when not connected to another car would probably be a bad connection to the alternator.

Theory of Operation:
The battery temp sensor voltage is used by the PCM to determine what the charging system goal should be. The PCM uses that goal to determine the charging output level. The battery temp sensor is external to the PCM.

It should be no surprise that when hooked up to a "jumper vehicle" some probles go away. Your car relies heavily on proper voltage. If an alternator fails, or it's output fluctuates, or your battery dies it will affect the vehicles computer system. All of the ECM components (TPS, MAP sensor. O2 sensors, air charge, etc work from voltage, and some use milivolts. If the electrical voltage and or amperage is all over the place, sensors emit false readings, controlled items recieve false info from the ECM (injectors, idle control etc), and the ECM is also "confused" itself. When you connect to a good electrical source, all works as it should.

Test the altenator and battery and replace as needed. You may have a decent alternator in the "smashed" one.

The smokig may be from sitting awhile, or it may also be the result of poor ignition from the electrical problems. or it may just be from engine wear. Fix the charging cicuit, check the PCV system, and drive it! Just keep a check on all the fluids.
