I have a 99' Jetta and the check engine light came on 5 days ago. Car seemed to run right so I didn't think it was serious. I took it to autozone today and told me my O2 sensor is reading errors and that 2 cylinders have misfired. I know the misfiring can cause the O2 sensor to give abnormal readings but what causes misfires. I know there are various possibilities but what are the major ones and what ones can I check myself? Plus, I plan on checking the spark plugs but how do I know if they are bad other than the obvious(broken, cracked, bent). Thanks!

Check the sparkplugs for build up. If they are coated black, replace them and when you replace them, ensure that you gap them correctly. Your owners manual should tell you the proper gap measurements. Autozone will sell a gap measure device. Usually a keychain type a thing. Small disc around the size of a quarter. When was the last time you had a tune up on the car? Other things to check and possibly replace (things you can do on your own) is the distributer cap and router and your spark plug cables. Is the Jetta fuel injected? If so, run a fuel injection cleaner through it.

For the spark plugs-If the area below the arch is round/not quite square lookin then replace them all you need is a socket wrench 7bucks per plug and 20 minutes

get out your owners manual and check plug gap specifications. you can buy a gap gauge at any auto store usually in a tob at the counter for about a buck. I would replace all plugs with new ones and when buying them the parts person wil usually set them to spec for you.How many miles do you have on the car? Have you changed the spark plugs? What does your owners manual recommend as far as spark plug replacement?
If you do replace the spark plugs don't buy anything fancy like double platium or performance plugs, install what came with your vehicle.

Misfires can be caused by the following in rough order of occurence combined with how easy it is to check.1) Ignition/spk - see advice in other responses. Worn wires are not always obvious. If original '99 wires and plugs then replace just to eliminate this chance.
2) Look for air leak into manifold. There is a trick you can do by introducing propane (from torch) around engine while running at idle. In old carb days idle speed would increase if the propane was near an air leak (air from leak + fuel from propane increased speed). Modern controls seek to hold idle speed no matter what disturbances are iintroduced, but you might get a brief rise in speed or change in sound by this approach.
3) Compression too low. Run a cylinder compression test with pressure gage that costs about $10-$20. Too low indicates worn cylinders or valves that don't close or seat properly. If out of spec ask another Yahoo question on how to fix it. There are some backyard mechanic approaches but they are risky and it is best if a backyard mechanic describes how.
4) EGR too high. First verify you have EGR. Then disable EGR by plugging vacuum line. See if gets better. Then remove EGR (not easy) and clean area around valve seat.
5) Fuel too lean. -Try the injector cleaner stuff, although I can't say I have ever seen the need for it or tried it.
