How do I fix a rusty leaky spot on the roof of my car?

I have a small rust spot near the windshield of my car. Every time it rains it leaves a puddle in the drivers side floorboard. As you can imagine it's very annoying. A car cover would work great if I didn't have to drive it places. Any help? What can I put on it?
