A slight rust problem (if the pinchweld is still in good shape) can be fixed by grinding the rust off and applying primer to recoat the metal. If the pinchweld is gone, then you need to go to a bodyshop to have the metal replaced. Basically the same applies if you have a rubber set windshield also.

So you might have to reseal around the entire windshield to nail it (Start at the top). Ive seen this stuff at pep Boys, Auto Zone and Advance Automotive, so it should be easy to find.
