Can a damaged "fly wheel" cause a loud vibration when the car is running?

*96 mitsubishi eclipse rs, 2.0L, non turbo, manual trans BUT it has a 98 motor.
*trans housing recently cracked (missing bolts). same one put back on w/ bolts and brackets.
*they say i need a new transmission
*vibrates because of fly wheel
