the pads are in good shape, im tempted to buy another master cylinder, but i could use another opinion. i took them off and pressed the pedals, the cylinders close in, placed on the disc pushed the pedal, cant move them by hand but when i roll and press them i cant tell

sometimes the fluid can go off and if thats the case that will be why the rear brake on your bike isnt working fully(spongey feel to it ) ...
and on a R1 the last thing u need is brake problems :)
I suspect that your brake pads may be glazed. Try giving them a good scuffing with some ruff sandpaper or even a wood rasp if need be. If that doesn't help consider trying some performance brake pads like Ferodos before you spend big bucks on master cylinder or calipher.

What do you mean by "properly?" Most racers set up the rear brake so that it CANNOT lock up no matter how hard you mash the lever, and rely on the front for most braking.Need info on 85 honda interceptor?
I'd say check your owner's manual. If your brake system was designed around a DOT 3/4 fluid and someone convinced you to put the pure silicon DOT 5 or 5.1 fluid in it, then you've ruined the brakes. Pure silicon will eat through seals on a DOT 4 system.
