I put a larger motor in it and was not getting the proper performance form it. If I had the wrong fuse in it, would this be the problem?

No, the fuse is not the problem. If it were restricting power flow to the motor it would blow. That's what fuses do... It's much more likely that the power wiring from the battery is not heavy enough to conduct the current for the larger motor.Are the parts from these types of ebay sellers legit?
You also need to make sure that the power regulator (throttle electronics) are capable of operating at the higher current level.

If you are talking a 10% increase in wattage, it will probably handle it. If you've increased the size of the motor by much more than that, you may have problems "down the road."
