Very doubtful that it will mess up your motor if you install the pipe(s) and run it. In some cases though you will be modifying the back pressure of your exhaust system so the air to fuel mixture may run slightly different compared to when you had the stock system on. To correct this people sometimes have jet kits installed on carbureted bikes so that they change the fuel to air mixture. I'm not sure if bikes have an oxygen sensor similar to how cars have them mounted somewhere in the exhaust system but if that were the case the engine computer (if the bike has one) should correct the mixture based on its input from the sensor. Its always nice though to have adjustable stuff like a power commander that can be tuned based on the mods you do to your two wheeler like adding a aftermarket air filter etc. Hope this helps.

If you change the exhaust you need a K&N air filter and the power commander both, if you don't the motor will run lean. This is a proven technique, they all three go together.get an 07, they solved the problem straight from the factory. A good system may not need changes, just remapping. Yet that triple play sounds good too. In that bike, the minimal changes just sound good but buyers remorse happens a lot in these swaps cause one mod always leads to another. Keep original parts!

It will not mess up your motor. People do it all the time.The power commander will give you more power as well as smooth out any roughness in the powerband giving you more usable power. Im my opinion, the power commander is one of the best mods that you can make on a bike.
By installing a power commander you will extract more horsepower from that exhaust... but it's not necessary
