You can't really take an Amtrak train directly from NYC to NH because of the gap between South Station and North Station in Boston. You can buy a ticket from NYC to NH - you have to transfer to Amtrak's Downeaster service at North Station which is a 5-10 minute taxi ride away from South Station. Metro-North does not actually go to New Hampshire, it only goes to CT - though if you meant New Haven, CT, Metro-North would work.
